If this bothers you, then take some time to remove the duplicates manually, otherwise just use iTunes as you did before. When done, your files should return - though, it should be noted, you may end up seeing copies of some tracks because of the way the scan catalogs files. This will tell iTunes to scour your hard drive for media files and when it locates them it will add them to the Library again.
